Cap co-ran Avengers with Ironman. During civil war Tony had full reign on the Avengers while Cap was fighting to protect private identities.

I would put my money on Batman simply because his villains are realistic ones. Ones that are ruthless, rich, cunning, and in the end: Human; just like he is. Though it is fair to compare them as they are both just guys with lots of money and advanced technology. The difference is Tony Stark uses heavy armor with lots of firepower and Batman is trained in martial, stealth, and tactical arts in combination with his advanced technology, though the lack of armor and up front balls to the wall explosives leaves him more vulnerable. Though I think tact and stealth will gain the upper hand in the long run.

Also wasn't batman supposed to some kind of martial arts prodigy(almost super human levels) - where he "masters" loads in matter of a few years. Also lets not forget .. he has a lot of his own "toys" he does own a Tech company after all xd

In all serious bats would win, this is a man who took down the Justice League.

As great as Tony Stark is, he's a gadget head. He can invent a flying suit but I'll be damned if he can solve crimes faster than the detective. While Batman's tech isn't nearly as fancy as Stark's at the VERY LEAST it should hold even and give Batman enough time to come up with some gambit, tactic, plan to win in the end.

TL, DR: Batman = Pen, Stark = Sword... Pen > Sword = END!
