Starting about last week the game pauses every couple seconds for a fraction of a second, making like a stuttering/choppy experience. It's like 3 steps, pause, 3 steps, pause, etc...
I have good FPS, and my laptop specs are way past anything needed for this game.
Windows 7 64bit, 8gb memory, GeForce 560M 3gb video card.
It just started happening last week, until then it has been running well on this machine for over a year.
I ran malwarebytes, avast virus scan, and tdskiller and found nothing.
I am not sure if it is game related or somethhing going on with my hardware. I don't have trouble in other games like Diablo 3.
Only changes have been I got a new headset, it's 2 jacks not usb, and this happens with or without it plugged in.
Just wondering if anyone has any ideas as to what could be going on.
this started happening to me too about a week ago. I have been running the game the same way forever on this comp, but now every once in a while it will freeze for like a second or two then continue going.
@Yarly That video is similar but mine is actually choppier than that. I will see if I can do a quick free screen cap with fraps and post it. I don't run any type of virtualization.

Do you have virtualbox installed? That's usually the culprit but it's basically any software that can piggypack your network connection.
This seems to be an issue with Windows 7 64 (I haven't come across it with the 32bit version). Most of the time the issue is as Yarly already stated, something to do with your network adapter/driver/configuration.
Did windows update run recently and update your network adapter driver? Check your windows update history to see.
Do you have multiple network adapters? Did you recently change your connection from a wired to a wireless (or vice versa)? Try changing back to the adapter you used previously.
This one can be very frustrating to track down. Additionally, besides virtual box, software VPNs (Cisco, citrix, etc) also load a network driver, even when accessed through a web browser session. Did any of your friends use your computer recently to access a software VPN?

I also use windows 7, 64 bit. I use both VPN's as well as RDP's to connect to various office servers. I am going to remove all of them from one of my computers tonight and see if that resolves the choppy issue. I will also check to see if windows ran update on my network adapter.
I assumed it was an internet issue, since all of my computers have the same issue when playing ffxi. However, I am now thinking it started about the same time I installed Bomgar....
This sounds like an issue I started having yesterday. I'm not home, so I don't know my laptop's specs, but I did have a Windows update Sunday morning, and didn't have an issue until I logged onto my main (was on my mule in the morning). I haven't installed anything new on my computer recently.

A few years ago this happened to me constantly while I played on my laptop. It was really frustrating. It was so bad that I couldn't tank and at one point it caused my entire party to wipe. I finally figured out after about a week of it that it was my laptop overheating. The bottom of my laptop didn't have sufficient breathing room for the fan to cool it. Since the feet of it were not high enough to sit properly on a flat surface I slid a couple of books under the sides. This corrected it immediately. Perhaps this is happening to you?

In order to maintain one desktop environment, I run all my work related stuff through Win 7 XP mode, which does a fine job at keeping all those network modifying processes away from my "Gaming Environment". Another option is using Virtual Box without installing the network driver components (NAT), can be run in seamless mode.

I read through some older posts via google search about ffxi having issues with HID devices & QoS packet scheduler. Try disabling any HID devices, maybe remove some stuff from your usb ports and disable QoS.
My laptop had a issue with ffxi if i didn't have my xbox controller plugged into it and it would do what the video shows.

Do you have a Asus G series laptop with a ATI video card. If so try updating to the current Caralyst drivers. I have a G73 and I have had to do this a couple times because the drivers we out of date and I would have problems with skipping and the game freezing up, but able to do other things on the laptop. Creative Audio Center like to conflict with the Realtek drivers which cause problems also. Remove the audio center and update the Realtek drivers also. That was another issue with the game skipping and freezing also.
Sorry for the long time with no reply, I tried taking a few screen captures with fraps, and strangely you can't really see the problem in the fraps video... or at least it isn't super noticeable. It is definitely noticeable when playing.
The laptop is: ASUS Republic of Gamers G74SX-XC1 and it has a NVIDIA GeForce GTX 560M video card, I did update the drivers last week when this started happening and it didn't help.
I will post a video this weekend, though not sure it will be that much help in determining the problem.
Sorry didn't get a chance to post the video, but I did finally resolve the issue. I read a post on youtube about disabling QoS on my network card, and while that didn't work, disabling the "Local Area Connnection" (wired connection) resolved the issue. It wasn't plugged in so I don't understand why it would be doing anything, but if I enable it the choppyness starts back up right away.
