I guess lightning it is.
I can't seem to find any other instance of Ganondorf using magic other than "dark" type to trap or imprison others. Aside from that he's an absolute brute force barbarian with a huge *** great-sword.

I just think you'd be best of assuming it's just basic Arcane magic.
No specific element.
Just doesn't look lightning enough for me, if anything it almost resembles the effect of the light arrows themselves.

I suppose it was the effect of being hit by his magic that made it convincing, along with the sound of the electricity surging after impact.
